Windows XP with SP2 (without ATM) doesn't have this problem. Probably ATM is not a key to solution, although it's installation has helped somehow in your case. It is not a bug - you deleted parent folder containing font groups (called My Groups by default). (It is allowed to delete it after the confirmation question).
